Tues 4/2/24 @2-3 pm\, Sofia Serrano
160\;in HRC Rm111
In this talk\, we'\;ll walk through the core
problem of language modeling\, which provides the foundation for today&
#39\;s (large) language models. We'\;ll then explore how the field of
natural language processing typically goes about using data to train la
nguage models\, which may subsequently be used to generate text.

Presentation: \;Safeguarding medicall
y underserved populations in EHR-based research subject to informed pres
ence bias
Speaker: \;Rebecca Hubbard\, PhD\, Professor of Biostatistics\, University of
Pennsylvania
Abstract: \;Data are captured
in electronic health records (EHRs) as a direct result of patient intera
ctions with the healthcare system. Consequently\, EHR data for patients
with more healthcare utilization tend to be captured more frequently and
provide more detail about the patient’\;s health. This connection
between patterns of healthcare utilization and data quantity and quality
\, termed informed presence\, violates the common assumption of independ
ence between observation and outcome processes. This is particularly pro
blematic for historically marginalized populations and other groups expe
riencing barriers to healthcare. Limited data availability has the poten
tial to increase bias\, imprecision and algorithmic unfairness in EHR-ba
sed research results for these medically underserved groups. In this pre
sentation\, I will discuss the roots of informed presence bias in EHR da
ta and illustrate examples of informed presence bias using real-world EH
R data on childhood mortality and breast cancer outcomes. I will quantif
y the magnitude of bias resulting from alternative patterns of dependenc
e between outcome and exposure data capture and healthcare utilization i
ntensity and demonstrate several solutions to this problem. While EHR da
ta can be used to accelerate health research\, achieving this goal while
also safeguarding equity for underserved populations requires careful a
ttention to data provenance and analytic methods.

ent via Zoom\, please email your request to the \;vwiranta@fredhutch.

CFAR Seminar Speaker: Joel Blankson\, MD\, PhD
Title: \;What Can HIV Controllers Teach Us About a Cure?
Dr. Joel Blankson is an associate professor of medicine at the Joh
ns Hopkins University School of Medicine. He also holds an appointment i
n molecular and comparative pathobiology. His areas of clinical expertis
e include HIV pathogenesis and infectious disease. \;Dr. Blankson ea
rned his M.D. from Cornell University Medical College and his Ph.D. from
Rockefeller University. He completed his residency and a fellowship in
infectious disease at Johns Hopkins. Dr. Blankson'\;s laboratory focu
ses on understanding the mechanisms of control of viral replication in r
are HIV-1 infected patients who maintain undetectable viral loads in the
absence of antiretroviral therapy. His lab is studying viral and host f
actors in these patients with the hope of being to apply the principles
to a therapeutic vaccine. They have shown that CD8+ T cells are effectiv
e at suppressing viral replication in vitro and we are studying the exac
t mechanisms of control. They are also trying to determine whether natur
al killer cells play a role in some instances and whether effector cells
are capable of controlling viral replication in macrophages as well as
in CD4+ T cells.

Presentation:
0\;From Biostatistician to Administrator: A Personal Journey
Abstract: \;In this talk\, I intend to share with the a
udience my own journey from being a biostatistician in the USA to leadin
g a university and a health research institute in Taiwan.
I will
start with my own exposure to biostatistics at the University of South C
arolina\, followed by PhD training in biostatistics at the University of
Washington and a research career in biostatistics at Johns Hopkins Univ
ersity (JHU). Three essential periods at JHU led to the ultimate change
of my career pathway. With that\, I will examine the challenges being fa
ced for such a switch and how to cope with them. This will be followed b
y the sharing of some of my initiatives carried out at National Yang-Min
g University and National Health Research Institutes in Taiwan. Perhaps
to no one’\;s surprise\, when looking back\, there are close connec
tions between the two careers I have engaged in the past forty some year
s.

Presentation: \;Test-negative de
signs from Influenza\, Dengue and Ebola to COVID-19 \;
Speaker: \;Nicholas Jewell
\, PhD\, Professor of Biostatistics\, University of California\, Berkele
y
Abstract: \;
Test-negative designs are
a relatively recent addition to observational study toolboxes\, original
ly employed for assessment of seasonal influenza vaccination programs. I
will review the rationale and development of the original test-negative
design and discuss extensions to cover randomized exposures\, various k
inds of clustering and mixed testing programs\, with illustrations from
both dengue fever and Ebola virus disease. Recent interest has focused o
n uses of the test-negative design to estimate and compare effectiveness
of COVID-19 vaccines. The presentation will highlight statistical issue
s associated with the design\, analysis\, \;and interpretation
\;of resulting data\, with suggestions for further research. The lecture
will touch on statistical issues associated with causal inference\, clus
ter randomised trials\, retrospective studies\, spatial statistics\, and
randomisation inference.

Presentation: \;Scalable computa
tional methods and software for single-cell and spatial data science
Speaker: \;Stephanie Hicks\,
PhD\, Associate Professor of Biostatistics\, Bloomberg School of Public
Health\, Johns Hopkins University
Abstract:
0\;Single-cell RNA-Seq (scRNA-seq) is the most widely used high-throughp
ut technology to measure genome-wide gene expression at the single-cell
level. However\, single-cell data present unique challenges that have re
quired the development of specialized methods and software infrastructur
e to successfully derive biological insights. Compared to bulk RNA-seq\,
there is an increased scale of the number of observations (or cells) th
at are measured and there is increased sparsity of the data\, or fractio
n of observed zeros. Furthermore\, as single-cell technologies mature\,
the increasing complexity and volume of data require fundamental changes
in data access\, management\, and infrastructure alongside specialized
methods to facilitate scalable analyses. I will discuss some challenges
in the analysis of scRNA-seq and spatially-resolved transcriptomics data
and present some solutions that we have made towards addressing these c
hallenges.
